Is there a holder for the Apple Pencil? null

No, there is not a separate pencil holder/slot but the case extends pass the edge of the iPad enough to have the Apple Pencil still attached to it and the loop clasp that comes over to close the case keeps it secure.

There is a small lip where the Apple Pencil attaches to the iPad that it can rest on while attached.

No. Unless you use the space in-between the flaps.
