In the digital version, you can just copy the files onto your system, which is a cost-free process for the publisher. However, in this they need to pay for resources to build the box, the box art sheet, and the cartridge. Ultimately, if they sold the physical version for the same price as the digital version they would no longer be profiting due to the lessened number of copies indie game physical editions sell.
