You'd need 2 thermostats, but yes. I currently have the Honeywell on my downstairs zone and a different thermostat upstairs. I'll probably get another one soon.

In the set up you can name each and thus, you know which one you are looking at when you pull up the screen view

That means you need two 5 wire sets of wire to the tstat and once it turned heat on it would be for both units. If you turned AC on it would run both at the same temp setting. Not possible to do two independent systems unless you do one tstat per system.

Sorry, there was a problem. Please try again later.Not sure if this answers your question but we have 2, 1 for each unit that replaced 2 separate thermostats. They link on the app/console. If you're asking if 1 nest can control 2 units at once, I'm not sure. Their support is very helpful, though.
